Hi,
Searchengines earn money through their sponsors and advertisers.
Pay per click is a major income source for them, website owners pay the searchengine company a fee (say $0,10) each time someone clicks on their ad.
In addition many searchengines like for example Yahoo offer banner and link advertising on their front and search result pages.
Yahoo is also a good example of a searchengine/directory that makes its money through side niches such as domain name registration and webhosting.
