They are classic muppet characters that regularly appear on a children's show. Don't read too much into it. Or have you never had a roommate?

People thought they represented gay people so now they can't sleep in the same beds. I think it is sooo stupid 3 and 4 year olds don't even think about that stuff!

They obviously were both abused as children. Very dysfunctional, huge codependency issues, a classic love/hate relationship. Bert obviously has a thing for pigeons. Ernie has an extreme case of ADHD and lack of impulse control, possible drug dependency... who knows.
As for any sexual connection between the two... I don't think anything is going on anymore between them.
I did hear however, that Bert was caught offstage in a bathroom with Grover and Cookie Monster, screaming, "Over, under, around and through... over, under, around and through!!!" and I heard a rumor from Snuffy about some "tickle me Elmo!" incident... but I don't know how much I really believe in Snuffleupagus. That's all I know... hope this helps.
